I have been working on a protein which is get cleaved at its c-terminal in response to a viral infection. Whenever, I see my western blots, I can see partial or complete cleavage with two bands. But, I am very confused regarding the quantification of the protein (cleaved ones). Should I consider both bands or should I consider only the band at molecular weight of the normal protein? The purpose of the quantification is to see change in the expression of protein at polypeptide level. Let me know, if any other information required.
