the procedure I usually follow.

1. scale and integrate the data and prepare .mtz file using data reduction software such as XDS

2. do molecular replacement if possible. if not possible then need to solve phase problem by se-methionine or heavy atom method

3. after molecular replacement we have the initial model. then manual model build in COOT and refinement in refmac. refinement can be done in phenix or other software too.
