I made two libraries last week and their tapestation profiles look fine. However, the yield is much lower than my expectation (~120-180 ng) from 50000 cells. I haven't don ATAC-Seq library prep for this cell line before, but I would expect it to be 200 to 400 ng like a normal library. Can I ask if anyone has any experience on low yield? Can it be a result of slower proliferation? I took the cells when the medium is turning a bit yellow so I am just wondering if cells from overconfluence culture would affect that as well. Appreciate your help.
