One of my objective(s) is to enhance secondary metabolites. For the same i have no standard compound is available and no report so far available on my plant. I am in little bit tension and confusion , so kindly guide me the possible way to conclude my objective.

Your objective is very clear, to enhance secondary metabolite.. With out identifying a metabolite how can you say that it is increased or decreased?
I feel without selecting any marker compound/s your objective will not complete.. Just see the species to which your plant belongs to, and see the literature on few plants belongs to same species. I am sure you will get a common marker compound.. and check the concentration/levels of that compound in your plant part by taking pure reference compound, before and after the planned experiments. You can measure the concentration either my GC-MS/MS or LC-MS/MS but it will not be exact. To know exactly you have to go for isolation.. Just see the feasibility..I feel even you can justify this,,

I would suggest you to perform a preliminary/qualitative screening of secondary metabolites in your extract. There are a lot of recommended protocols available as well. Then, based on the class of secondary metabolite you can use specific commercially available standards which belongs to that particular class. This should help you in further quantification, isolation and characterization of compounds of your interest.

If you want to isolate the expected secondary metabolites try to separate it in solvent ( Formic acid 20% and Ethanol 80%.
first you isolate secondary metabolite in lab that will used as marker after that quantify in your experiment
All above suggestions cannot be ruled out, since each one has its own merits. I recommend that you go in for the suspected major compound present in the extract (as per literature review) and go in for GC-MS (if contains vol. oils or oils) and/or otherwise go in for HPLC and/or HPTLC, using any compound as marker which is nearest to the the active constituent present. e.g. if your compound contains some oils, pinene is suspected to be present, then you target content of pinene using alpha- or beta-pinene as marker. Okay? Clear? Now proceed and don't waste much time. Reagrds

as Vishwanath said, at first you have to know some chemical reference about your plant or the genus it belongs to have some idea about the metabolites they probably they have. Other way is to make a qualitative analysis to determine that. According that use the common standard , i. e. Quercetine for flavonoids, sitosterol for steroids and so on. Good luck
