I'm currently using it for my sequencing and while it's not as intuitive as Sequencher for example, it's great for freeware. It is possible to run it on a Mac as well, it just takes a bit more fiddling around to get it installed. I've placed the link to the Mac OSX install instructions below if you want it.
Get BioEdit. It can do lot more than any other software and is free. It might take some time before you get used to it, but it will be a life saver later. There are some tutorial videos on youtube to get started with bioedit.
I recommend SeaView. Reads and writes several alignment formats, translates nucleotide to protein sequences and can colour nucleotide sequences by codon (very helpful for in-frame alignment). Also has in-built alignment and ML tree estimation tools. Works well on Mac, Windows and Linux
I tried installing all the options recommended by various users here, ApE (A plasmid Editor, http://jorgensen.biology.utah.edu/wayned/ape/ is easiest to download, install and use. Artemis is a Java application which requires me to install new Java, remove old Java, ... , takes forever on my PC and still not working properly. Bioedit is easy to install, but could not import GenBank entry via Accession number (complaining about URLs being too long). SeaViewis is flagged by my anti-virus TrendMicro as Ransomware suspect, and I dare not to allow it to be installed.
I'm a big fan of Serial Cloner. You can simulate PCR, digests, ligation, gateway cloning, etc. The alignment window is good if you're only aligning 2 things. I supplement that with SnapGene Viewer for visualizing primers and because it's prettier.

BioEdit does not seem to work anymore. Scrolling is not functional and it is impossible to look at long alignments. Is anyone having problems too? I tried to intsall it again but the original link is not available anymore. Other links allow downloading but I get the same bug.
Hi Amro Hashish, thank you for your reply. It is a weird thing because this problem started last night when I downloaded a sequence from GenBank, the same way I have done this for years. I tried everything possible, downloading again from the available sources, transferring the software from my old computer, where actually BioEdit still works. As soon as I try to execute the software in my computer the scroll bar stops being functional and therefore the bars to move up and down and along the alignment is not shown. Very frustrating because this is the best free program for cleaning and editing sequences and for aligning protein-coding sequences. I have used it for many years :(
