It sounds like you are referring to the process of presenting to achieve a PhD milestone. That could be to present your research proposal, your mid-Candidature or a final thesis presentation. Whatever, as Michael has identified - it's usually presenting to an invited audience - which is often College/Faculty-wide. Supervisors are encouraged to attend. A time period is allocated (often around an hour for presentation and Q&A's - and maybe a supervisor team de-brief following). Often an invited 'expert' is asked to review material before-hand and feedback - and is usually present at the presentation.

a) Ph D Seminar is an opportunity to present your work before a panel of experts (including your supervisors(s).). The purpose is to articulate the work you have done (in terms of your problem statement, literature survey, tentative methodology and possible work plan giving timelines for the remaining work). The expert panel may give inputs your work. This is to facilitate /enhance your understanding of the problem and also to suggest mid course corrections.
b) Seminar is also a interaction forum to present blue-print of proposed work and seek suggestions for its improvement.
c) Seminar is also an effort to document whatever we have understood as part of the Ph D process. It helps to structure our thinking process and an overall understanding of the problem at hand. This process of documentation helps at a later stage while writing the thesis.

Think you might be referring to seminar paper at PhD level. If that is the case - the seminar sometimes also being addressed as research conference. The seminar / research conference write up also called conference proceeding or research paper. How you structure / write a research paper is similar to a PhD thesis i.e. you need to have research problem, literature review, methodology, result findings, discussion & conclusion. However, research paper can be subset of the above & usually is still hot from your research "oven".

Seminar is normally an assembly of interested colleagues where one of the scientists presents some of his/her work (e.g.for 30 minutes or even shorter) and then it is discussed, critizised, and normally some improvement of the work/presentation results.
