I am trying to culture my stem cells in a 3D condition in the presence of Matrigel. Some times I am not fast enough and can't handle Matrigel properly; therefore, it becomes gel and doesn't mix with media well. I noticed that , addition of Matrigel in the form of gel to the media causes a shift in the upregulation of a specific gene from day 5 to day 8 , and my question is that what happens when Matrigel becomes gel before mixing with media and how this can effect gene expression?
for matrigel, precool all the material and work on ice, you will have all the time you need.

thanks for your reply, I have learnt how to handle matrigel but my question is that what happens to matrigel it self when it becomes gel before mixing with media and how this is causing a differential gene expression?
The matrigel contain multiple growth factor so we can imagine that those factor are trapped in the gel when it polymerise and are not mix properly in the medium
