I have done a study for serum metabolite analysis in a control and experimental group. The metaboanalyst software based analysis shows a significant alteration in quite a few metabolites. To run a stats, I have two questions:
1- With n=3/group what fold change in metabolite levels could be reliably detected?
2- How do we estimate statistical power for the study?

It is relatively hard to answer your questions.
1. It depends what you want to do next...
a) If your are going straight forward for publication then larger fold change = looks better. I would say minimum of 3.
b) if you are planning investigate further your results I believe anything above 1.5 fold change could be interesting.
c) I usually start with 2-fold change.
2. statistical power ?? n=3, there is no power. I would go with simple T-test...
