i agreed with Ibrahim and Alok sir's answer but Jecinta if you give some more information then its easy to understand because as per second scientist view you have to give charcoal treatment but its also possible that charcoal also removed your interested molecule.

You can use column choreography and its a best method for that, and if have no problem then share some more information about your targeted molecule so according to that i try to make protocol for that.
If you have contaminated extract with you don't discard it. Just do column chromatography of the extract with chloroform:methanol:toluene (8:2:1) as eluting solvent. Make the column using silica gel for column chromatography (80-120 mesh) and pack it using wet packing technique using chloroform.
When you will run your contaminated extract in the column, the very first eluate you will get will be chlorophyll. Perform a TLC of the eluate in the same solvent system to find a orange band at the solvent front in UV 366. Go on doing this till the eluate is free of chlorophyll.
This way you can save your so called contaminated extract too.
For obtaining chlorophyll free extracts of leaves try hot water 60-80 degree as extractant. This aqueous extract was then partitioned with hexane and chloroform which will totally remove chlorophylls from the extract.
