I am trying to build an optical tomography sytem and generate a SHG. I was wondering if changing my laser incidence angle on my sample can reduce scattering by a bit? Or is it best to keep the incidence angle 90 degrees.? But I am not sure if that might affect my SHG generation or not. Please help me out with this. Thanks!
You may want to experiment with measurement of scattering at a few angles other than 0 degrees, construct a graph and extrapolate to find the intercept corresponding to normal incidence. Are you looking for the molecular weight of the specimen?

the so-called "total integrated scatter" function gives the relation between the scattered share of light as a function of its angle of incidence, see paper " A system for measuring surface roughness by total integrated scattering " by Mazule et al.

Increasing incident angle may reduce SHG signal. Factors that affect SHG signal include laser intensity, laser wavelength and the structures of the sample.
(1) Laser intensity: when the incident angle increase, effective light intensity may drop. When the incident angle increases, some light will be reflected, some light will be lost at the interface between air and sample according to Fresnel equation, and the collection efficiency may also decrease depending on your setup.
(2) Laser wavelength: each structure may have an optimum laser wavelength
(3) Tissue structure: when the structure of the sample is at the scale of the laser wavelength and has a lack of center of symmetry, the SHG signal is the strongest.
