You can try molecular docking of your two molecules and predict how they bind, in what region and their binding efficency. My ans is not very specific to you que. Hope it helps.
Hi Dilini, the best way to test RNA stability is northern blot. I have seen papers where qPCR was used to determine the stability of an RNA molecule under various test conditions, however, given the fact that qPCR does not accurately differentiate between intact and degraded RNA, I always vote against it.
For translation, you can perform western blot or S35 methionine labeling to measure the final protein product of your favorite mRNA, or otherwise use polysome profiling for a comparatively detailed analysis.
