This is a very important question that you have raised. The inter-basin transfers if done with care & responsibility, by only utilizing surpluses may not impact much. However, if one basin is extracted & starved, there could be serious impact on the eco-system and the flora & fauna.
Introduction of non-native (to that water basin) species thus endangering multiple others. Also possibility of contamination especially if one area has potential pathogens that the inhabitants have become immune to but not so in new. Will the extracted water basin renew itself? if not what about all the creatures that rely one it?
