I have done a disk diffusion test to determine bacterial antagonism (one had inhibition zone, one did not). I'm looking for a specific set of genes that separate the two bacteria. This way can help me point out why one is antagonistic, another is not.
What are the genes and primers to test them.

This question gives no information about what bacteria were they, what antibiotic or chemical you used or what technique you want to use. With this amount of information, it is almost impossible to give you any sensible answers, except just posting some useless links for you to search and read.
You should talk with your advisor about your research. It sounds like you need to learn a lot more about your project before you get started. There is a LOT of good literature out there on resistance genes in bacteria. As Abhijeet Singh pointed out, you at least need to start with knowing the species (or genus) of bacteria and the type of antibiotic you used. Once you know that information, then you can determine likely gene candidates and see if anyone else has already designed primers. Good luck!
sorry for the vague information. I am working on beneficial bacteria as bio-control agent in crop protection. I tested some soil bacteria which antagonized the bacterial pathogen of rice. There are two strains of Bacillus sp. that one had antagonistic effect on the bacterial pathogen, another did not. So I want to know what genes I can test to understand the difference between the two. I read many papers in my field and mostly they did comparative genomes but I cannot follow this direction for some reasons.
