While I was reviewing research related to autophagy activation, I noticed that there are two types of LC3 antibodies used to detect the activation of autophagy. Those two types are LC3A and LC3B. I do know that LC3 has three isoforms A,B and C, but what is the difference between using LC3A and LC3B to detect autophagy.

LC3 is a soluble protein with a molecular mass of ∼17 kDa and is distributed ubiquitously in eukaryotes. It is expressed as the splice variants LC3A, LC3B, and LC3C which display unique tissue distribution. All LC3 isoforms undergo post-translational modifications, especially phosphatidylethanolamine (PE) conjugation (lipidation) during autophagy.
The LC3C is believed to be poorly expressed or not expressed in most normal tissues, while both LC3A and LC3B are differentially expressed in most normal tissues and cells. There is no difference between using LC3A and LC3B to detect autophagy.
The choice of antibody to detect LC3 isoform(s) is based on sample species as well as the type of tissue and cells that you are studying. You could use both, LC3A and LC3B antibodies to detect autophagy.

Can there be any difference in gross expression of LC3A and LC3B markers in the same cancer tissue?

As far as I know, different cell lines have different expression levels of A and B, but for tissue I do not know.
