We extracted PAHs from soil with acetone and then we used silica gel for clean up process , but after cleanup we found blue solution. if we used hexane, no color changed.

Is this color compound interfere for GC-MS analysis ?

Have you checked the PAH distribution e.g. by mass spectrometry? The arrangement of the aromatic system gives rise to characteristic absorptions and it would be highly intuitive to assume that a polar solvent like acetone extracts different species than an unpolar solvent like hexane.
