Both are fluorescent probes for calcium ions, but Fluo-3 AM is often mentioned to have better cell membrane permeability.

Fluo-3 (HY-126821, MCE), is a highly polar acidic compound that cannot penetrate the cell membrane on its own due to its strong molecular polarity. If intracellular staining is required, it is necessary to use patch clamp microelectrodes, microinjection or endocytosis and other technical means to assist in loading reagents.
Fluo-3 AM (HY-D0716, MCE), by coupling acetoxymethyl ester (AM) groups to its negative groups, enhances lipid solubility through esterification on the one hand, and eliminates the negative charge of the molecule on the other hand, significantly improving cell membrane permeability. Its loading method only requires incubating cells with drug-containing culture medium. When Fluo-3 AM enters the cell, intracellular esterases will hydrolyze the esterified group, releasing Fluo-3, restoring its physiological function as a calcium ion fluorescent probe.
