1. Broad-spectrum quenching ability and limitations
As a classic dark quencher, Dabcyl acid has an effective quenching effect on most visible light fluorophores, but it cannot cover the full spectrum of fluorophores. Specifically, it is as follows:
- Fluorophores that can be quenched efficiently: FAM/FITC, EDANS, TET/HEX/CY3. Its quenching efficiency may depend on the coupling distance between the fluorophore and Dabcyl.
- Systems with reduced quenching efficiency: near-infrared fluorophores Cy5 and Alexa 647. These systems have low spectral overlap, which greatly reduces the resonance energy transfer (FRET) efficiency.
2. Special Rhodamine/TAMRA system
The quenching effect on rhodamine fluorophores (such as Rhodamine 6G, TAMRA) is system-dependent:
- When directly coupled through a short-chain linker (such as C6 amino), the quenching efficiency is better;
- When coupled through a long peptide chain, the quenching efficiency decays exponentially with increasing distance.
