All commercial strains of Agrobacterium are usually enhanced to be more efficient by adding to them different genes. The genes are usually on a separate plasmid and the strains have to be maintained and propagated on several antibiotics for that reason. While the integration of those genes in the plant genome is not aimed at, it happens. If you know which strain of Agro was used in creating your particular transgenic line, check it and it will probably have the gene. If you are afraid of side effects, you can always cross it out.
