My objective is to study the impact of nanoparticles in gut microbes and also to identify which particular species is sensitive to nanoparticles. For this can anyone suggest which sequencing method (T-RFLP and sequencing or pyrosequencing) fits my objective? Thanks for the feedback
I agree with Haitao. I suggest Illumina sequencing if you have access, it is much cheaper usually than pyrosequencing.
Definitely high-throughput sequencing, since the gut microbes are various and T-RFLP can only give you a very blurred result without assigning taxa to specific genus. You can only get information of ordination result not the species information using T-RFLP.
