Because chromatin dots of malaria parasites contain nucleic acids, my expectation is that they attract the positively charged dye of the stain(MB) and get blue stained. But they normally appear red!

In principle, Romanowsky stains (Giemsa, Wright, etc.) are composed of two basic components, one acidic and one basic, and these are attracted to and stain their counterparts. Therefore, the principle of staining is the same irrespective of what is going to be stained, and the pH of the buffer used to prepare the working stain is critical to the quality of staining.

I agree with Rashad. That is why a well stained (using Romanowsky at the correct pH)malaria negative slide can be used as a control - for a thin film or a thick film.

Romanowsky stains still have great utility in diagnosing hematozoa, especially in the field. Often, one see only the ameboid trophozoite ring forms in red blood cells in a blood film, but one of the easiest ways to distinguish piroplasmosis (e.g. Babesia) from Plasmodium spp. ring forms is the color of their chromatin.
