Is there any specific protocol to compare, between 2 groups of patients, if their naive CD4+ T cells are more likely to differentiate (after activation with anti-CD3) into a particular subset (for instance, CD4 from #1 are more likely to differentiate into Treg and CD4 from #2 are more likely to differentiate into Th2 cells)?
I would like to do it in an unbiased way (so avoiding to force the differentiation into a particular subset through the use of specific cytokines)

I am not sure what does CD4 mean from the above quoted text. Were these also naive CD4+ T cells or just total CD4+ T cells? And from how many experiments?

No, what I meant was about CD4 from #1 and #2. Were these CD4 from #1 and #2 also naive CD4+ T cells? How many experiments have you done from the same '#1' and '#2' to say that CD4 from the above two patients showed different cytokine profiles?
We have not yer performed the experiments, I was just looking for any experimental protocol that could allows us to compare N CD4 from 2 groups for their differentiation ..Indeed I wanted to act in an unbiased setting (so without the use of cytokines that conditioned the Naive CD4 T cell polarisation).... For instance, I was wondering if it would be correct just stimulating with anti-CD3

Oh, sorry, Yes you can stimulate them with anti-CD3. You can also add anti-CD28. But I am not sure whether you can observe significant differences in your experiment.
