Can you suggest some software for diversity analysis using only morphological parameters?
Can explain littlebit more, for which kind of organism you want the software?

I have used GENSTAT on a number of cases to analyse mmorphological traits in some underutilisedcrops
Indeed GENSTAT is a good statistical tool for clustering and variance analysis. Equally attractive are SAS modules- PROC Cluster , Proc Distance where one can write simple R scripts and manipulate to use phenotypic as well as molecular experimental parameters to yield desirable output.
If you want to use Jaccard's similarity using NTSYSpc software for cluster analysis then the morphological data (both qualitative and quantitative traits) could be converted into 0-1 matrix by constructing classes of the morphometric data. The classes can be scored for a particular trait for absence of the genotype or accession (o) or the presence as (1) and contruct the binary (0-1) matrix. This 0-1 matrix could be utilized for any analysis as done for molecular markers.
