I would like to use a crystal structure of the heme group from PDB for my thesis, for the introductory topic of cofactors (Figure 2, 10.1111/j.1432-1033.2004.04411.x ). The published figure has ligands not really important that can be easily removed with a viewer. The article is free access and republishing rights are free, but do I still need permission if basically I will make my own figure on PyMol?
If you generate your own figure based from a structure deposited in the PDB, you do not need permission, but would normally cite the pdb entry used.

The journal article you are asking about is published Open Access by Wiley, but the contents are still copyrighted under a creative commons license. As Annemarie Honegger said, you can create your own figure, but make sure that it is different enough from the original so that they will not be confused. Be sure to cite the source of the ideas or data you use to create your figure, i.e. the original article.
