When reporting cytometry data on longitudinal human specimens, is it more biologically insightful to report cell frequency of a particular cell population out of total CD45, or out of the major subpopulation to which those immune cells belong? (For example, CD14+ CD16+ monocytes out of total monocytes, or out of total CD45?)
Would your answer differ depending on the tissue type?
I acknowledge there is no right or wrong answer to this question; just starting a discussion.

An interesting question. Only looking at the lymphocytes ignores all the various other immune cells present so perhaps better to quote as percent of WBC and % of total (e.g. CD14) subpopulation? I think this approach is maybe only suitable for peripheral blood, tissue samples brings in tissue resident immune cells so here perhaps best to just quote as % of the major subpopulation of interest?

Gating type depends on your sample. If you are analyzing a bone marrow aspiration for leukemia you should be looking for all cells. Especially some B precursory cells will have dim CD45 expression, if not included in your gate you will miss the blasts.
If you are analyzing lymphocyte subsets, then you should gate on SS/CD45 graphic to be able to see the lymphocytes.
In all cases, a flower need to know the NORMAL scatter and phenotype of the cells, and act accordingly to not miss any cells in the samples.
