How can I determine if the protein in my diseased cells is degraded by the ubiquitin dependant proteasome or by the ubiquitin independent proteasome
as a quick and dirty try blocking the proteasome (MG132) or autophagy (chloroquine) and see if your protein accumulates (e.g. by western blot) or has higher laddering (respresentative of ubiquitin linkages)

In our in-vivo assays, we see a modified band which we know is a mono-ubiquitin band. We still want to confirm with a mono-ubiquitin specific antibody, if the same is available commercially.
