i've been doing bio research for many years. but in terms of physics and philosophy, i'm pretty confused why proteins function. e.g., why does endonuclease know to cut DNA? What is the force to make it cut? , or why transcription factor know to bind specific DNA sequence? Still, what force make it bind to it?? Is someone capable of explaining it in physics or logics?? (for me, no..)

Since I studied bio major, teachers always taught me the rules (A can do that, B can do that), but why ?
