I performed qPCR and qRT-PCR to verify respectively the copy number and the expression level of two bacterial genes. In both cases, I am using the same housekeeping gene to standardize my data. I performed many replicates and I want to know if the differences in copy number and expression level are significant between both genes. Do I need to use a paired of unpaired t-test?

If you are using the same biological replicates in different days, use the paired t-test , but if you are using different biological replicates use the unpaired t-test

For use t test paired or unpaired your date base need only parametric distribution, them use t test unpaired because your gen different bacteria or paired use gen only a bacteria.
