How to Stabilize ssDNA for PCR?

Hello, my lab currently utilizes a method that uses ssDNA as a template for real time qPCR. We are looking to prep a bunch of PCR plates in advance and run them overnight on our qPCR machine using automation. However while our reagents for PCR are stable, we've noticed a pretty steep drop of in copies of target gene, assumably from the ssDNA degrading at 24 hours at room temp. Is there any way to easily increase the stability of the ssDNA, to maintain our copy number for at least 24 hours?

Single-stranded DNA (ssDNA) can be less stable than double-stranded DNA (dsDNA) and prone to degradation. However, stabilizing ssDNA for PCR (Polymerase Chain Reaction) is essential for successful amplification. Here are some strategies to stabilize ssDNA for PCR:

Store ssDNA at Low Temperatures: Store ssDNA at -20°C or lower to prevent degradation. Avoid freeze-thaw cycles as much as possible.

Use Appropriate Buffers: Use PCR buffers optimized for amplifying ssDNA. These buffers often contain additives like betaine or DMSO, which help stabilize ssDNA and improve PCR efficiency.

Add Stabilizing Agents: Add compounds like trehalose, glycerol, or polyethylene glycol (PEG) to the PCR reaction mix to stabilize ssDNA. These agents can help protect ssDNA from degradation during PCR.

Optimize PCR Conditions: Optimize PCR conditions such as primer design, annealing temperature, and extension time to ensure efficient amplification of ssDNA. Higher annealing temperatures can help stabilize ssDNA-primer interactions.

Use Reverse Transcriptase (RT)-PCR: If you are working with RNA and need to amplify cDNA (complementary DNA), perform reverse transcription (RT) to convert RNA into stable cDNA before PCR amplification.

Minimize Exposure to Nucleases: Handle ssDNA carefully to minimize exposure to nucleases, enzymes that degrade nucleic acids. Use nuclease-free reagents and equipment whenever possible.

Perform Rapid PCR: Minimize the time between ssDNA preparation and PCR amplification to reduce the risk of degradation. Perform PCR immediately after ssDNA extraction or synthesis.

Protective Cap Structures: Design primers with protective cap structures (e.g., locked nucleic acids or modified bases) to stabilize ssDNA and prevent degradation.

Avoid pH Extremes: Maintain the pH of the PCR reaction within the optimal range for the DNA polymerase used. Extreme pH values can destabilize ssDNA.

Consider Using Stabilized ssDNA Kits: Commercially available kits for stabilizing ssDNA are available, which often include optimized buffers and additives for PCR.

By employing these strategies, you can effectively stabilize ssDNA for PCR amplification, leading to successful and reliable results.
