I am currently working with a pGAP vector and while updating sequence info relating to the pGAP vector, I discovered that the pGAP B MCS linker (created when the PstI is removed) which has a EcoRI & PstI end, generates a stop codon between the alpha secretion signal and the MCS. The new construct would maintain the reading frame, but a stop codon will render that moot. There is also a problem I discovered at the 3' end of the MCS leading in to the myc epitope. When looking at the sequence, I realized that no matter what I do with the MCS, the alpha secretion factor signal sequence and the myc epitope/His tag will not be in the same reading frame. Any ideas on what to do to fix one or both of these problems?
