I work on an Agilent LC/MS system with the Agilent 6120B Single Quadrupole mass detector in ESI positive mode. I have tuned the instrument (in Autotune mode) with Agilent ESI Tuning Mix. However, just few days after tuning and after runnning a quite small amount of samples (inconsiderable), the Check tune always fails. This happend again in the past, so I really need your opinion why is this happening. What do you suggest me to check?
Check the Vacuum .
Perform air / water check. Check for the calibrant (tuning mix PFTBA) and calibrant valve . If an error message is displayed during tune operation ; search for the diagnostic ( Technical Support Assistant) for that particular error message.
Check for the filament .
What failed? Do you have split peaks? Is the EM Voltage low? Air and water in the system? You do not have the correct ratios of fragments?
A few things to try:
1. The filaments need to be changed
2. The ESI source needs to be cleaned (never touch the quads)
3. The vac isn't fully pumping down
Another good idea is to check your nebulizer and be sure your capillary is at the correct height for optimum nebulization. Of course, be sure there is flow of tuning solution through all lines before addressing this step. Good luck!

I had seen your tune report, and I think your problem is your ion transfer capillary is dirty. You could try clean up it. Attached you could use this manual for your mass spectrometer maintenance, in pages 60-67 is described the procedure for ion transfer capillaey cleaning up. You need vent the mass spectrometer for remove it.
