I am trying to model a system taking into account the soil-structure interaction effects. And I have a question ..
I've gone through NIST report on soil-structure interaction modeling, and I am wondering how should I apply the spring and damper that represent the foundation-soil system properties? should they be applied separately or together using Maxwell model (in series) or using kelvin-voigt model (in parallel)? and why?
Or should I apply only the spring and calculate an equivalent damping ratio for the whole structure-foundation-soil system?

It depends on the model you used. I think you should try both models. When you will choose the Maxwell model, you have to apply the damper in series and when you will use kelvin-voigt model, you have to use in parallel. The use of only spring may lead to the convergence error and the accuracy of the result may be questionable. You have to check which model can predict the experimental behavior more closely.

You shouldn't use equivalent damping for the whole system, the damping of the subsoil is very different and more complex than the structure's damping.
By the way, why don't you use the direct method? which is the most accurate and reliable.
