Are you amplifying the end of 18S rDNA until the beggining of 28S rDNA?

If so, you covering all the region for sure.

For taxonomy, it really depends on the genus you are working with.

Did you try to amplify 18S rDNA?

The region I have amplified is from the end of SSU (18S) to the beginning of 28S rDNA. The genus is Dictyosphaerium.
