Help with your experience and suggestion, please!!!!

We are working with human milk sample i.e., post partum women's milk. We are planning to see the microbiome variation in the milk. I did couples of literature review and exactly followed the described protocol over there to extract the DNA from the postpartum womens milk. But nothing is working perfectly. Our Qubit and Nanodrop measure DNA concentration is so low and 260/280 ratios are so varied sample to sample that I am wondering what happened with my milk samples. That's disappointing.

Why I am not getting good DNA with good 260/280 ratios!!

I will appreciate your suggestion, idea, protocol etc.
