can someone please help me with choosing the best way to search for miRNA and ncRNA changes in bone marrow transplant patients before and after surgery?
which system do I look for changes? which pathway? do I go and start with RNA in the immune system or not? doing RNA seq is helpful or not?

It is recommended that you do RNA-seq of bone marrow samples taken from before and after surgery, and then use RNA-seq analysis tools to find the differentially expressed ncRNAs and miRNA between these two groups of samples.

Is this in patients with bone marrow cancer?
After surgery they have the bone marrow from another person. This meas they also have the genotypes of all their miRNAs from another person. However, as mature miRNAs are extremely conserved I dont think you will find any allelic variation of interest.
Rather, it could be interesting to study the expression profiles of the miRNAs in groups of people before surgery and their expression profiles after surgery. The afyer surgey group could be subdivided in successful and unsuccessful transplantation. This expression profiling could maybe pinpoint biomarkers that predict successful transplantation. Results could also pinpoint miRNAs that contribute to the development of bone marrow cancer. Mail me if you like to discuss or collaborate. Could be an Interesting project.

The issue is that currently I do not have access to the samples and I have to come up with some ideas for doing this project. So I want to find some ncRNA or miRNA to write a proposal that looks Convincing enough so I could get funds to start the project. Unfortunately in Iran, we have always problem with doing any project because of the matter of money. And due to sanctions, our currency dropped and you know the rest.
It would be amazing to work with you in any way possible.

It will be a good project that will provide insights into bone marrow transplant. I can help you in writing a good proposal to secure funds, but I don't know any research funding agency that may be interested in funding this project.
