If you want to sequencing whole genome, that is good idea to apply NGS to finish your job. Then the resultant sequence is very good for phylogenomic analysis. However, if your phylogeny analysis uses limited gene/DNA fragments to delineate genetic distance, diversity and heterogenity, etc, I don't think that is necessary to use NGS to address your questions.
