I am trying to find a list of journals that publish method papers. I know a few, like Nature Methods, but I would like to have an updated list to have an overview. I could not find anything.
Lots! There are high profile ones, like Nature and Methods in Ecology and Evolution, and many specialist ones. Last year, my lab published a Technical Note for a method in the American Journal of Biological Anthropology
