Is there any way to achieve antigen/epitope discovery from RNA-Seq sequencing results (for vaccine development)?

Due to the routine of finding new dysregulated genes from bioinformatics analysis, would it be possible to find genes which could be volunteers for vaccine design (for instance, multi-epitope vaccines)? Can we set a roadmap to develop a vaccine from transcriptomics analysis results? What about other parts of Omics?
