Usually motion analysis software is provided by the same Companies marketing the corresponding tansducers (i.e. force platforms, optolectronic markers etc. You can look at this Company which is my provider since decades.

Qualisys has a new camera model that has an interesting price and it is provided with QTM, that way you will get real 3D and avoid any rotations errors

Kinovea is a great 2D tool and the automatic tracking is very good. The tracking needs to be corrected for a frame or two but it is still better than clicking on a dot 100 times per marker per trial. I use it in my courses.

You can also use MR3 from Noraxon - they provide a free trial - the MyoVideo module within it provides a 2D marker tracking on a video feed.

Simi provides an automatic motion tracker that captures the silhouette of a person and can be used for 3D.

We have Nexus (expensive) and the students use Maxtraq which is cost effective and has some auto-tracking capabilities but I've not upgraded to that version.

I Think Kinovea v0.8.25 is good for tracking but you should put in your consideration the type of  the marker.  here is the explanation and download links.
