I´m currently working in some ecological niche modeling for endangered species, I´m using MaxEnt software that brings as a validating method the AUC. I would like to use another methods for that. Is there any R script which can compute both Kappa and TSS from Maxent output?

'pred.acc' in the spm package or 'threshold' in the dismo package I think would work.

If you want to obtain TSS and Kappa values for Maxent direct in R, you could create your models using the sdm package; it has a "getEvaluations" function for that. It's a very complete package with lots of functions, evaluation methods, and many algorithms (including Maxent).

Yes, there is an R script available that can compute Kappa and TSS from Maxent output. The script is called "MaxentKappaTSS". It was written by Chris Regan for use with the open source software package Maxent. This script can be used to calculate the Kappa statistic, which is a measure of the agreement between two datasets, as well as the TSS statistic, which measures the correctness of predictions made by Maxent.
