There is no difference a Ct means cycle threshold, Cq quantification cycle.

Ct and Cq are the same. But the application method of this value could result in different results. There are multiple methods for qPCR data analysis focusing the inaccurate results due to perfect amplification assumption. Tranditionally 2-delta delta Ct method is used.
