Is there any combination of omics data for human disease modeling?

Are there methods available which discuss any possible combination of omics data e.g. Epigenomics, Transcriptomics, Proteomics, Metabolomics (any possible combination: Proteomic + Transcriptomic etc.) for human disease modeling? For example, to understand mechanism of action of drug or disease (disease/drug vs control studies).

You can try Paintomics (www.paintomics.org) to integrate transcriptomics and metabolomics. Send an email to the developers, I think they have a new version coming that will expand to proteomics and epigenomics.

Babelomics (http://babelomics.bioinfo.cipf.es/) integrates genomics, transcriptomics and proteomics.
