I tried to filter the gold nanoparticle with cellulose acetate, 0.45 um filter. The hydrodynamic size of my nanoparticle are about 100nm (you can see the DLS analysis of them). The gold nanoparticles are functionalized with MeO-PEG and antibodies. but it was impossible and nothing could pass through the filter. Also I tried to diluted the solution,but it didn't work. Is there any affinity between the gold nanoparticles and this filter?
It might be entrapped in the warf and weft of the filter. I would try a Teflon filter preconditioned with acetonitrile and the with water.

Between the filter and the functionalization layer of the nanoparticles, interaction via a hydrogen bond is possible. It is enhanced through many of these bounds.

I believe that you are looking for something to clean-up your conjugated nanoparticles... I would suggest you to use dialysis bag (very easy to use from sigma Aldrich i.e., snakeskin) rather than centrifugation which could result into agglomeration of AuNPs...
But please do consider that this could result in variation in your final concentration...so plan to have standard calibration plot of AuNPs.
If you are willing to perform in vitro analysis...it could help you out..
A few years ago, we one pot synthesized gold nanoparticles in a solution of cellulose acetate. At the same time, cellulose acetate was both a reducing agent (albeit weak) and a stabilizer of gold nanoparticles surface. I do not know the composition of the stabilizing shell in your system, but the possibility of such an interaction should be considered. In addition, gold nanoparticles are capable of self-assembly and self-organization. These processes also depend on the composition of the stabilizing shell.
