SUB1A-1 was identified as the major tolerance gene for rice submergence tolerance (flooding). In submergence-intolerant and moderately tolerant rice genotypes, the SUB1A-1 gene is either absent, due to an inversion-deletion, or present as an allelic variant, SUB1A-2.
Please read the paper below. In its Additional file 3; Figure S2, it says: "Sequence alignment of the SUB1A-1 and SUB1A-2 upstream promoter regions. 2 kb upstream of the start site (promoter regions) were analysed for SUB1A-1 and SUB1A-2 alleles and putative cis-regulatory elements were identified.
