A Mechanical Drawing of a system is given with a scale on the basis of human height and no data is given regarding the dimension of the system. So to judge the dimension of the system so as to create mesh in GAMBIT which can be further used to solve in FLUENT. Is It justifiable to take such dimension?

It depends on what you want to model with the system - say you want to get an idea about the flow around a body, and you just want to visualize what's going on, a rough approximate won't hurt. But if you need to calculate parameters such as heat transfer coefficients and model explicitly turbulence boundaries and separation regions, you better have the closest possible values at hand.
That being said, it's always better to have relevant data at hand so that your solution progresses smoothly.

I am interested in seeing the effect of temperature and study the effect of variation in output product composition with respect to change in composition of feed. So for this case of study I can take an approximate size and hope it won't alter my result too much?
Take an example - If I have to model the lift and drag characteristics of an airfoil, (of say, a commercial airplane), my airfoil geometry will matter a lot more than my chord (length). So even if I have a rough estimate of what my airfoil chord is, I'll get similar Lift and drag coefficient values.
I think you should tread carefully here - your simulation itself will have numerical errors which you need to identify and minimize, If you have experimental data for comparison, and you have a general idea about the outcome and setup, you should go ahead and try a simulation.
More than the (size) scale of your system, are you sure about your operating parameters, and problem physics? Those are likely to affect your output values as well.
