I looked at allele size of SSR markers on williams 82 and compared it to the size on the same cultivar that were published on SoyBase. my question is, even though both are williams cultivar (the one I screened and the one published) but different individuals in different lab, is it possible to get different allele size for a specific marker? my allele sizes on williams 82 are one or 2 bp different from those in publication. what is the implication of this?

Please see our experiment. That is related to your question. Our experiment in IRRI clearly revealed the diversity among the Pokkali accessions.
Pokkali is most studied rice genotype for salinity tolerance and that is one name given for many of landraces which are grown in different areas.

Yes, I am using capillary electrophoresis and was talking to one of my colleagues about it. It turns out that you can get a few base pair difference depending on machines like Pierre suggested
My other question that arose while I was looking at my data is that, is it possible to get individuals of the same cultivar having different genotypes? The seed provider assured me that seeds for each cultivar were harvested from the same plant (in each cultivar) which I think that means they're genetic copies?

To reply to your question and depending on your material, I would say that it is possible.
If there are pure lines, doubled haploid, clone, this is unlikely. You cannot exclude the fact there was a cross pollination, seed from another genotype... What kind of material are you dealing with?

I am dealing with soybean. Soybean is a self fertilizing plant and hardly ever has cross pollination. I would assume that because it is a self fertilising plant, all the offspring (seeds) developing from one individual would be clones. I also notice that my population has very few heterozygotes which I think suggests that there isn't much genetic diversity in this population. Thank you for all your answers.
