you can isolate both DNA and RNA from FFPE using commercial kits but also standard manual isolation protocols. However, both nucleic acids will be highly fragmented. Thus you should use methods that do not require long molecules (>200bp) and that are sensitive. To improve the situation there are commercial kits available that reduce the degradation or ligate the fragmented DNA (I am not sure if something similar is availabe for RNA).
