We have paraffinize ablated tumor tissues. We need to analyze upregulated Hsp70 expression with the heat stress. However, we are not sure how the deparaffinization process affects the tumor tissues. Do the deparaffinize agents destroy the protein?
There should be no problem with heat-shock protein degradation. We performed both immunohistochemistry and immunofluorescence on deparaffinized embryonic tissue sections and had perfectly plausible results. Also, I haven't found any remarks on adverse effects of xylene (xylol) or graded ethanols on structure of heat-shock proteins in reviewed literature. Follow the classical deparaffinization protocol do not worry about heat-shocks - they will remain intact!
