Is it possible if SSR loci showed no mutation they can still be expected to show a high variation?

I was just searching how mutations and variations are related to each other. Some papers suggested the lower substitution rates of cpDNA than nuclear DNA and from this considering a higher rate of variation of cpDNA than cpRFLPs. I am getting confused with it.
