it would be nice if you can share why you dont want to use old evolutionary analysis? like what is the disadvantage of using methods you are using (kindly mention the name of methods you are using).

im using old methods Phylogenetic construction(phylip with three methods, parsimony, distance, neighbour joining)... but in todays research world these are simple things... many statistical methods are developed... but i dont aware of that.... im using restriction digestion fragment analysis also.... i want to make my research mor significant oe and more future uses relavant.... My current research is on 'computational genomics of evolution and construction of anthocyanin pathway in solanaceae"....

If you are interesed you can try the software MEGA version 5, for your phylogenetic analysis. But I am not sure how it works with pathways.

you can use logistic regression for your analysis ...
i haven't any particular problem mam... i dont want to conclude with only the phylogenetic tree..... if some other methods available means i can compare and get a better conclusion na..... thats why asking this....

Have you looked into the concept of Self-Organizing Maps? While it is a topographical approach, it has certain similarities to evolutionary processes.
