I'm looking for the journal, in which I could publish a description of the created software for the diagnosis of selected visual functions, togheter with the results of the validation study, which verifies the effectiveness of the created tool. Do you have experience in publishing descriptions of applications in the context of neuroscience and could you recommend some journals, which match this kind of issue?
Sounds like an Application Note in 'Bioinformatics' may be a good fit..
Bioinformatics is definitely a very good choice!
PLoS Computational Biology is an alternative. However some insight of the biology revealed by using the software needs to be presented.
If the word is too technical (mathematics or engineering oriented) then a relevant alternatives could be the IEEE/ACM Transactions in Computational Biology and Bioinformatics.
Other choices include Computer Methods and Programs in Biomedicine, Computers in Biology and Medicine, etc.

The research on Bioinformatics is increasing tremendously. All reputed Journals either will charge heavily or may not accept without experimental proof (wet lab).
